The only thing I can think of for you to try is to slightly tighten the tension on your bobbin case. I'm thinking that maybe because of the silk covering the thread slides through easier and is just loose enough to make it lay crooked instead of straight. I say slight, because if it were alot your upper line wouldn't lay straight. Just try a tiny bit and see if that helps.
