Thank you everyone for all of your thoughts! I feel much better after reading your comments...ultimately it doesn't seem like I can go "wrong" on this! 
I think that I'm going to go ahead and use the cotton for this one since I happen to have it on hand from some pillowcases that I did that required it. My machine seems to work with either, although it definitely did not like the Guterman thread...that was a nightmare!

I prefer 100% cotton; however, my LAQer Reggie uses polyester thread and I'm very happy with the results. She says cotton thread makes much more lint and she has to clean her big machine too often. If you will quilt on your home machine, it's personal preference and choosing the thread that works best in your machine. Do a little experimenting with both thread types before you make up your mind.

I use cotton to piece, preferably Aurifil 50Wt. I had it one time when I used polyester that while I pressed the seam to set it, the thread melted! My machine really likes the poly thread but I won't use it for piecing any longer.
